When 209 primer is inserted into the breach plug, about 1/2 of it is exposed, I thought it was supposed to fit all the way in to the face of the plug?????

I've never seen one 1/2 exposed. Mine always fit flush. I can't imagine being able to close it with it 1/2 exposed. What type do you have? (Pics would help).

Some primer pocket designs are intended like that (Traditions Pursuit) for ease of extraction after firing.
I understand your concern that the full depth seat would insure better seal, but evidently by being closed breech when snapped shut, ignition is assured. And flash blow-by contained.
Gonic barrels (GA-90) share in this design. Shown here with fully seated primer in breech plug.
